Is there any options/features that allow you to export  your entries CSV file in a cleaner manner? What I’am saying is after a large form submission I export it as CSV file, open in excel and it is really messy looking.

"Messy looking" is a vague and subjective phrase that's open to interpretation. Please explain what you are trying to accomplish.

I think he means that certain columns could be removed entirely or renamed...?

I know I'd like to know if this is possible...
