Using my own shortcodes in emails? For multisite install...

I have a multisite WordPress install, which brings some maintenance frustrations that a typical one would not have:

All emails I have triggered from a form submission must be individually managed (body, subject, etc), which requires goin into each once and manually doing any tweaks needed. As each of my (growing number of) subsites have 4 forms that would be needing this, well...my fingers hurt thinking about any changes to them in the future.

I would like to just manage the email body, subject, and from email info in shortcodes I can place in the appropriate fields. Would save some much time and frustration. Is this possible? I know they put a stop to 3rd party shortcode usage natively.
